A spokesman for Northern Rail said: "We have been dealing with quite a few problems on the lines.
"In the Hebden Bridge area there were problems with flooding affecting passengers travelling between Leeds and Manchester Victoria, but the line reopened at 12pm.
"There was also an issue between Leeds and Dewsbury with a track defect, but that has also been reopened.
"Because of the derailment at Neville Hill we have been operating one train per hour in each direction between Leeds and York."
Services were expected to be returned to normal by 6pm yesterday.
A spokeswoman for First Transpennine Express said: "As a result of the incident at the depot there have been changes to services and delays and the cable theft further added to the problem.
"There have been fewer services but we have had extra staff helping out and information was put out to keep passengers up to date.
"All of the train operators have been working closely together and everything should soon be back on track."
